Yes, you can make your drawings on Oekaki in portrait orientation.
Make sure you're using Chibipaint v2.0, as you can't make your drawings portrait in Chibipaint v1.0.

Choose the rotate tool, then rotate the canvas by holding and moving your mouse to move the canvas. The rotate tool is the one selected (box in red) in the image below. (Right row, second from the top)

How do I make my art look nice and smooth? When I look at stuff other people have colored, the markings look smooth, but mine look rather pixilated.

There isn't a right or wrong way for this, and there are lots of things you can try out. I'd recommend fiddling with the tool settings a little more. For example, for the pencil tool:

See how different the brushes seem? You can play around with the opacity, color, try working with different tools, etc. and see what works for you ^^

Uh, I think what you do is hit the colourMEin button, then once it's loaded, make any changes you want, then save and choose the 'I'll come back and finish it later' button. Then finally, go to Adoptable oekaki board and hit 'start a new drawing' after that, you can choose to finish off the drawing you just saved. All you have to do is post it.

Hopefully this wasn't too confusing! It's just how I would do it!

Whenever I try to run oekaki, I can't save, so I tried using 2.0. If i try to use 2.0, it always says it can't verify the certificate. I have the latest version of Java, what to i do?

When i go to color, I'm not able to color inside the lines. All it does is just color over the whole thing. Help?
