You can pay to upgrade any MYO slot up to unlimited rare whether it was purchased by you or traded for EXCEPT slots that were purchased via the CS/C$ shop or event MYO slots (such as the tickets available during the summer 2017 event).
I’m not completely sure about using HMs to upgrade, I’d like to say yes but I would ask Karmel or Jiinxed! to be sure since the shop is under their discretion.

Colored pupils do not have a rarity. Pupils only have a rarity if they have a shape/are missing.
