Are you sure you're on the right layer? Scroll down to the layer panel to 'Fur Colour' (on the very bottom) and make sure you have it selected (so it's gray in the layer panel). When you're ready to colour the eye, do the same on the 'Eye Colour' layer—remember to click 'Lock Alpha'.

If you're sure you're on the right layer but it's still not showing the shading, make sure the colour you're using isn't fully bright/saturated or fully white/black. Go for something a little more in the middle; for example, use dark grey instead of black, or a slightly duller red instead of the super-bright default. That should help!
