HMs can be spent on items used in breedings! There's a handy-dandy spreadsheet of what each item costs, as well as what each item does, over here.
(HMs aren't the only way to get items, either- they're handed out like candy in competitions, which you can learn about here for cross-country/endurance and here for dressage/harness racing!)
