Onto your question,
I do not watch very many animes with a female protagonist,
because I often times find them to be EXTREMELY ANNOYING

A few animes with female protagonists that I actually liked

Psycho-Pass
This series is a Psychological-based story that follows Akane Tsunomori. She is one of my favourite female characters in all animes, and I reccomend people whom enjoy well thought-out story lines that can pull at your heart when you don't expect it as well as non-cliché plot twists. I really enjoyed watching this show
The story takes place in what I'm going to assume to be a fantasy version of the real world.(it's been so long, I don't know if it was the "future, or not) Everyone in this world is judged by something known as the Sybil System, which can tell your psychological levels just by glancing at them through a camera or a gun known as a "dominator".

Ghost Hunt
This series follow a teenage girl named Mai Taniyama, who can be a bit annoying at times, but is still one of my favourite female protagonists. The name should tell the story itself, but I'll tell you anyways. The story follows highschool girl Mai Taniyama, who was "forced" to work for Kazuya Shibuya, or "Naru" for short, after she both broke one of his expensive cameras, and had his assistant hurt in the process. You get to see multiple cases they go on, as well as figure out that there is an even bigger plot foreshadowing it all..
You must read the manga to see the end.

oooo thanks for the suggestions ;u; Psycho Pass is on my 'to watch' list so I'll definitely watch that one, and the other two sound very interesting, I'll certainly try those ones too!

@Max: Welcome to the club :)

@padamoose: I've only seen 4 animes, but I've enjoyed all four of them and Ouran High School Host Club is one of them, so you might enjoy the others too ^^.

If you like the more goofy/crazy/random parts of Ouran, I would recommend Hetalia, since it's a very goofy and random anime. The characters are personifications of countries (like country stereotypes, only they are the actual countries). There are a lot of inappropriate jokes in there though, so you'll need to be able to handle that (I actually quit watching Hetalia at one point, because I thought something in one of the episodes went too far and was offensive, but then later I realized that just because I hate one particular detail in one particular scene doesn't mean I can't like the series as a total, so then I continued and enjoyed it ^^).

If you would like an anime with a nice balance between funny and emotional moments (so I guess more like the later episodes of Ouran), I would recommend Fruits Basket. Like Ouran, the main character is an ordinary girl who ends up in a weird situation with several interesting male characters: she runs across a family who live under a curse. The anime is about the effects of the curse on the different family members and how Tohru (the main character) helps them.

The only drawbacks of these two recommendations is that you asked for good female characters, and both of these animes have more male than female characters (especially Hetalia), and at least in my opinion the male characters in both of these are generally better than the female ones.

The fourth anime I've watched (after Fruits Basket, Ouran and Hetalia) is called Barakamon. It's about a guy who takes his work as a calligrapher too seriously, and after he punches a man who insulted his work, he is sent to an island, where he meets a family with a lot of crazy children. This anime reminded me a little of the French film Bienvenue sur les Chti's :) .

@iMMoRTaL ViRuS I took your advice and watched When They Cry. I had seen three episodes before and wasn't sure if I wanted to continue, but after your recommendation I did and I'm super happy I did. It was really good (quite violent and bloody) and I'm glad I finished it.

I would recommend Blood+ off the bat. It's a little dated, but still SUPER good

Bodacious Space Pirates isn't really similar. It's more sci-fi, but I really like it. Also, maybe

Dance in the Vampire Bund. It's supernatural, but not super action based. There are some chases, but no major face-downs etc.
