With this second-gen pairing:

I have both of these pets, and they're both girls for me. But whatever.
Really? Mine are both boys. XD

I don't really have a method. About 90% of the time if it looks like a boy, it's a boy, and if it looks like a girl, it's a girl. But sometimes a guy-looking dog will be a girl, like the winged second-gen.
Another oddie for me is my re-released pure-black dog. When he was a newborn back in December, his blanket had snowflakes, so guess what his name is? Snowflake.

If he were real, he'd be suing me.

Most of my dogs/wolves are boys, since I like boy animals better, though occasionally one will look feminine to me and I make it a girl. I think it has something to do with the eyes and the coloring like some people are saying. My new 2nd Gen. pups were named as newborns based on coloring. 2 girls 2 boys. I dunno if it'll change when they're adults though XD
Most of my rats are boys too, since all the rats look male to me, even the vibrant colored ones, and the horses I give weird names like people do in real life

usually after song titles/lyrics or weird phrases. I guess my equines have no set gender XD
