From what I've heard and understand it's caused by a (veeeery rare) glitch in the 3DS itself, not by hacked Pokemon on Wonder Trade or GTS (only one person has been able to succesfully create hacked Pokemon in the game and he stated he does not want to WT them). If your 3DS has the glitch, even avoiding GTS and WT might not prevent the Mystery Zone eggs from appearing randomly in your PC. But like I said, it's an extremely rare glitch with only a couple cases that have actually been confirmed. Of course, there's nothing wrong with being cautious if you're that worried about it.

I swear, when I check my PC box after reading that and saw an egg in it I could fell my face draining.
I was so scared.
Then I remembered that it was the Charmander egg I never hatched and I swear I was so mad at myself after XD

I hatched almost 750 eggs to get my shiny Fennekin. And I never got rid of any of the fennekins. so at the end, I had 23 or so boxes full of fennekins to wonder trade away XD
