Hmm maybe the guy who lived there got like killed by BongoBongo but then the Sheikah needed a place to seal him away, cuz they might not have had the Shadow Temple yet, so they used his basement, where they also sent the people sentenced to death until the Shadow Temple was created. OR maybe during the Hyrulean civil war, until Abiter's grounds was made along with the Twilight Realm, and they needed some place to banish the people so they dug out a well that used to be the house of a dude.

I think its closer to the second than the first. Maybe they were building the temple and they wanted to test out the whole: Prision/ punishment thing, and the guy built the prision cells under his house until the temple was ready...
