I don't know if Kyogre has many physical attacks... So that might not work.

Kyogre doesn't. You can do one of three things.

1. Buy Thunder Wave for 32 BP at the Battle Frontier.
2. Go to the Move Tutor in Blackthorn to have your Manectric relearn Thunder Wave.
3. Train something else.

1 is a ripoff, 3 is silly, 2 is your best bet. The move tutor takes Heart Scales and you can get those on your Pokewalker. You guys have been going outside, right? xD

That's not a problem! Looking up where you can get more, you can get them from Rock Smashing (low chance), Pokethlon prizes, or Pick-up.
