I had a friend that did this with her bunnies, and the mother killed them- probably because they did not smell like rabbit babies anymore. I have heard of it in hamsters too.

That's not true for rats. I know mice and hamsters will, but not rats.
I handled Echos babies from day one, and she never had a problem with it (and I had only had her for three days before she gave birth, so that's saying something)
Congrats. Baby rats are so much fun to have around, and just awesome to watch grow.
I hope you can find great homes for the majority, I know I have to keep seven out of my litter of twelve XD

{I'm always looking for CS rats~}
{Remy is making me nervous; I've been gone all morning, and when I came home, he had eye discharge and was just not himself. He still isn't right, but he's licking me again, like he usually does... my parents are being extremely stubborn about taking him to the vet, even though I'm begging to take him ;n;}
EDIT:
{Hmm, now he's back to normal. We think he was dehydrated, since he drinks a lot less water than Bowser, even though they have a full water bottle. He seems to get all his liquid from whatever veggies and fruits he eats, but I only give them these a few times a week. But he's perfectly fine now, no sneezing, no discharge.}
{Anyway, I got them a ball and wheel - stupid wheel doesn't fit in their cage, oh well, they don't get it anyway, but they love the ball. It's become like a second home to them, they were sleeping in it the whole time I watched Batman x3}

I only have TWO dark eyed babies out of the entire litter - the rest are red eyed! Shows how strong Oliver's genes were haha.
On my two dark eyed babies, their hoods are starting to show :'D it looks like they'll both be full hooded babies! Maybe a LITTLE white seperating that, but, yeah.
If I planned this all correctly and all the babies survive, I have a home for all twelve. ^_^ four are going to my friend whom breeds, and in return I get a mismark black hooded REX male named Rascal that carries the dumbo gene *squeak* I'M so excited. ;-;
Each day these little guys grow, it's so unbelievably amazing and I can't get enough of them.
If I did this correctly, I have exactly six females, six males. may change as they get older since I'm no pro at gendering baby rats.
I'm so friggin happy, though, my god.
They're all doing so well, and I especially have a soft spot for my dark eyed babies. Mainly because there are only two, I guess. that, and they're already so sweet. While I was checking the female, she yawned and licked her lips ;-; IT WAS SO PRECIOUS dfjlbfdjkdsbjkf. Syria is being a very very good mommy, cleaning them, nursing them and what-not. I'm so proud of her.

Young rats like to roughhouse, it's just how they are. They seem like they're hurting each other, but rats are surprisingly resilient (especially babies).
{BigBang is right. My rats do this all the time, but don't hurt each other. They just get on each other's nerves, and have a tackle fight, but they don't bite or scratch, just pin one another down. Kind of an 'I'm Alpha' thing x3}
{But yeah, unless they start getting violent, they're fine.}

He's been sneezing a bit, but we're guessing he's somewhat allergic to the ball, since he only sneezes when he's in it, and very little at that. {I'm going to be gone for most of today, and overnight, and there is no one to watch my boys. I hate leaving them in the cage for all that time, but there's no where else to put them. Is there anything I should give them, besides more food, to keep them occupied? I know they'll probably sleep most of the time, but come nightfall, they'll be up and ready to go, with no way out :<}
