This shop looks amazing! I have one question though, when you said to "Only order art of characters you own with reference images you own or have explicit rights to use." Does that mean one can't use a colored-in reference from Oekaki of their character?

Yes, you can use that as a reference. Editable oekaki linearts are generally free to use, and if it's your colouring you own at least a part of the image^^'. The rule is in place to stop people from snatching images from google, DA, photobucket or anywhere else.

I have a colored in Oekaki reference of a character that I created, but sometime later on after I had done that picture, the person who made the lineart has "removed" it or no longer made their editable Oekaki color-inable, does that mean that I can't or shouldn't use that picture as reference anymore since the person no longer seems to want that lineart circulating anymore?

This is probably a question you should PM to the maker of the lineart. ^^
