Emry is just currently walking along a trail between the dessert and hyrule castle, so you can have him appear and talk to her c:
heck she could be attacked by monsters even xD

Well Hunt (Mind if I call you Hunt?) Saria is a Forest Spirit and a Sage so she'd know he's a Link, And due to that she'd immediately be close to him and trying to help him and mother him all the time.

Edit: Also she knows who this Ganondorf is so there's that too.

Edit: Saria was one of OOT Link's Best Friends so in her mind all the Link's are her good friends.
