The Erins didn't actually want to call her Twigbranch. I think they were looking for Twigheart? But it was something else, anyway.
Their publishers forced them to name her that, because apparently they thought that their readers hadn't worked out she was the colour of a tree yet.
Twigbranch is easily one of the worst canon names, for many reasons.
I would highly recommend not using canon names if it can be avoided, although obviously, canon is huge and it is possible to use one accidentally or to come up with a name before canon. For instance, if I weren't using him as an example, Cloudmist would be a very easy name to come up with accidentally. Cloud- is one of the most common prefixes in cac, and in warriors in general, and -mist is also reasonably common. In fact, there already is a Cloudmist within CaC, and I am entirely sure that the name was chosen while unaware of the canon cat's existance.
However, some names have no way that using them wouldn't be done knowingly, like Fireheart, or Greystripe. Similarly, some names are so absurd that the only ways someone is going to use them are because they're being strong-armed into it, or they're copying from someone else who was strong-armed. These groups of names are very, very obvious, and using them for the sake of using them will be very clear when I sort out names from clans.
A strong part of why I recommend trying to use rarer prefixes is so that you won't even accidentally use canon names. It might, for instance, be possible to accidentally have 3 or 4 canon names that might make me suspicious about whether they could be used unknowingly, if you use common prefixes, and if you have too many, there really isn't any option bar questioning if you're taking names.

Generally, yeah. If you just found the cat, and your mod didn't specify, you have free rein.
If you readopted them, and they were readopted after they were given a gender, then you need to keep the gender of the cat that you adopted the same. If you readopt a cat with no labelled gender, you can choose for them.
Also, a few of the mods (myself included) will list the phenotype of the kits if a given base colour would only be possible one way or another. For instance, any ginger kits from a tortoiseshell mother and a black father would have to be male, and all tortoiseshells would be female. Also, I might occasionally list if your clan has a very large majority of one gender or another and I'm concerned about your clan being able to continue to another generation. In that case, gender and biological phenotype are not necessarily the same. Feel free to have transgender cats if you want transgender cats, but the biological phenotype will almost certainly be the determinant in whether they can have kits with a given partner.
