Usually that happened when lock alpha is on, do you have that turned on?

Is there something like 'merge all selected' or 'merge visible'...?
I'm trying to merge like 20+ layers and they include overlay layers, multiply add layers and stuff,
and 'merge down' is messing it up...?

I cannot do the merge all layers option since there is a layer I'd like to keep un-merged^^;;

Is there a way, or no^^;;...?

When you click on the button that gets you to merge all layers there should be something that says something like merge selected and it will merge the layer your on with the one below it.
Edit: merging layers that have effects like add will not merge with normal layers, some layers will go over each other if merged and there's not much to do about that then changing it's order

this is such a helpful thread c: not sure if you've already answered this, but i'd like to know if there's a way to duplicate a certain selection of the drawing - like if i wanted to add another leg but use one i've already drawn ?

Yep! once your on the layer you want go up to the layers button click it and a button should slid down saying duplicate and that will duplicate it. Doing one spot you have to got over to the tool that says marquee and put a box over the area you want and duplicate it then it will let you move it around (it will duplicate the whole image but once you moved what you want you can got back and erase it)
