@Chellerd - When I forget what the differences are between the custom types I just go to the Information Center linked in the main page (but for convenience I linked it --> here ). It lists all the different special (irregular) markings each custom type can and cannot have.
My guess would be that Manchado falls under special customs and not normal ones, but I'm not an artist so that's just a guess.
I would also guess that bend-or-spots and corn marks would fall under normal customs like birdcatcher spots?
I hope that helps a little bit, I know it doesn't answer all you're questions but I gave it my best shot. My answers are based off of my own knowledge and I would definitely get a staff memeber to answer with a bit more clarity. c:

What exactly are irregular markings?
Birdcatcher spots, Pangare, Lacing, Brindle, Reverse Brindle, Gulustra Plume, and Somatic, as well as things like irregular overo and calico tobiano (for example, a popular one is skeleton-shaped overo), are all considered 'special' or irregular marks. Chimera, as well, obviously, but that's not a marking haha.
How many genes can a "normal" custom coat have?
Customs can have any amount of possible gene combinations; there is no limit unless set by the artist(for example, if the artist posts accepting simple/small customs you may want to go with less genes, or ask how much they are willing to do at that time).
How many markings are allowed to fit on one horse?
Again, there is no limit, one horse may has many genes as one would like.
Are there any rules about "hidden" genes?
Not really haha.
And in what category does Manchado belong?
Manchado is a special gene, and is pretty rare. We currently only have two Manchado mustangs. It's never really been a thing in the species until a few months ago, so I would say it could be allowed in customs at artist discretion or in special + paid customs, however I'll try to get a hold of warg at some point to confirm or deny so please do not go asking for it just yet.
And what about bend-or spots and corn marks?
These are common marks that can be added to any horse who meets the requirements(ex. corn spots can only be on a roan.)
