Yes, you can find Legendaries. There are eight that you can obtain in Emerald (though, only seven available in one playthrough). The first obtainable ones are the three Regis, available as soon as you get Dive and the associated badge you can go to Route 134 and there's a certain Diving Spot you can access which leads to a cave with a Braille "puzzle" inside it - before you go there, make sure you have a Wailord and Relicanth in your party, as well as a Pokemon that can use Dig. Then you have to find each of the three Regis in their own caves throughout Hoenn (one in the desert, one near the end of the route to the right of Fortree and one in the sea route just below Petalburg) and complete the Braille puzzles in each of those. They're Level 40.
Next is Rayquaza, obtainable just before the 8th badge. Just go back to where you found him during the story (you can't catch him the first time you "meet" him). Make sure you have the Mach Bike. He'll be Level 70, too.
The others are only obtainable after beating the Elite 4 once, starting with Latias or Latios. After re-loading the game after seeing the credits, you go downstairs, see a news report on the TV and have to decide what colour the Pokemon in the report was. Then the Lati that corresponds to that colour will randomly wander Hoenn and you have to find it in a random encounter. You can only get one per save file. They're LEvel 40.
Finally, Kyogre and Groudon. Beat the Elite 4, go to the Weather Institute, talk to the owner and he'll tell you about strange weather patterns in a certain route. Then travel to that route, look for a cave and one of the two will be within (depending on the weather type). If you take too long, or manage to catch whichever one it was, then go back, talk to the guy again and chase the other. These start at Level 70.
Master Ball is not necessary, though it can help with any of them. I'd recommend saving it for the Lati, as I believe they can run from the battle, or you could just use it on Rayquaza as soon as you get the opportunity to go get him. Otherwise, just load up on Ultra Balls, Timer Balls, get a Pokemon with False Swipe and Pokemon with Sleep or Paralyzing attacks.
