I'm trying to draw an MLP editable but I am still learning lock alpha. When you create the lines do you color in the lines after you create them or make a box to color in the lines so you don't go over them then do lock alpha?

Draw the lines without lock alpha. Create another layer and put it under the lines layer. Color it in. If you color a bit outside the lines use the eraser.
