What's the problem exactly? You need to make sure you're dragging the stone to the right slot, and that the slot is free (or overriding another stone). :) You won't be able to equip a stone with level requirements onto any dragon below that level.

If the dragon meets the stone requirements, ie level or element, just drag the stone onto one of the slots that light up and at the bottom there's a "lock stones" button. You'll have to click it to actually save the stone in place. : )
