"I guess this is the one I'll take," He says to Nurse Joy, curious as to what pokemon could be inside.

The Mudkip wakes up, once it regains its energy. It happily runs around, glad to be able to move again.
It goes into your bag and nudges a spare pokeball into your hand, hoping you'll capture it and take it with you.

”Ofcourse you can come with us!” Jess said as the Mudkip tried to capture itself and all the other pokemon agreed, mostly so they could keep an eye on it since all of them had grown attached to it.
Jess grabbed the pokeball and gently tapped the Mudkips head, making it one of the team!
Jess decides to keep going towards the next city.

He finally says, "Thank you for delivering my pokemon. I was in a hurry and left them at the closest center on my way home to be healed despite having a center in my town. " He takes the pokeballs from you that are his. The two taken spaces are free again! He then motions to two unmarked boxes sitting near the door. "You may take one of the boxes. Both boxes each have a single pokemon and item in them. " And then leaves you to your own devices.

(The anime always made Eevee sound like “Eevoi”)

Erin pushed her glasses up, nervously opening the pokeball that
contained the Piplup. She opened the pokeball anxiously, fumbling
with the button on the front. As the pokeball opened the new trainer
smiled. From the front a light appeared, forming into the shape of
a Piplup. The little pokemon yawned. "I'm Erin, nice to meet you Piplup,"
she said nervously. The Penguin pokemon gave her a look, studying
her like a book. "Pip." he said cautiously, giving her another glance.
Then the pokemon blinked doubtfully at her. Erin stretched her smile.
The Piplup jumped up and started to walk towards the closed door.
Erin reluctantly followed. "Shouldn't I be the one taking you places?"
The girl asked. She had expected together to know the penguin
pokemon first, (who was now sitting impatiently by the door) but
it seemed that this pokemon had been waiting to go on an adventure
already, but first it wanted something else. "Pip Pip." The pokemon
insisted. Erin nodded. "So before we go outside you want a nickname?"
The penguin pokemon nodded, knocking over a bottle of Fresh Water
off a table by using Pound on the table leg. "Emperor?" He shook
his head. "Aqua?" In frustration, the Piplup pretended to pour
water onto the floor, before making swishing movements with his
flippers. "River?" Erin thought hard. "Avon!" Her new pokemon partner
Avon clapped in delight. With that issue sorted, she opened the door
to the world outside where new adventures were on the breeze.

Once outside, you're met with many places to go! You could go to your local pokemart which has many items you could use on your journey, the pokecenter to talk to those there, towards the beach where the breeze is coming from, or into the forest.
