It was explained in the book and the movie, in the book by. Hagrid/Hermione and in the movies by Luna. Thestral's can only be seen by those who have seen death. True, Harry saw his parents die, but he was too young to register what was happening. In the Goblet of Fire, he saw Cedric die, so he could finally see them.
