Well, Swanfoot's the deputy so they can't really say no to her!
And they are not currently in their territory so Swanfoot could easily offer to take them home and smooth things over with the other clans. Due to this fear of being attacked from all sides and the threat of Tumbleclan just falling apart, it'd not be too hard for Swanfoot, the deputy, to take over.

As for the killings, she kills them in private. The bluff isn't very close to the camp at all and there's nobody to see them!
Literally only two cats are killed by the bluff, it'd be easy to say it was an accident.

@Dino: Well, technically they could overthrow her... But it makes more sense that they'd go along with her if she promises them a home and like you said, a chance to thrive instead of just survive. And I guess that while it could be considered mildly suspicious that two cats died at the bluff, the cats could consider it super bad luck and bad timing (is that what happens?).

Well, the two cats that die are either blind or really reckless!
The clan know Eagleclaw's blind so they'd assume that she just walked off the bluff by mistake, while Palepaw being a reckless idiot just slipped while climbing it and fell to his death.
