Normally, in GIMP I would do save as. I tried to export in SAI, as a png, and it just comes up with one option box that looks like the save as box o.o LOL if I can't get it to save, does anyone know how to turn a clipping layer/luminosity layer into a proper layer? :U

In SAI, the Export As does open the same window as the Save As, but after you've saved the file, you'll get the infamous box with 2 options on it. I hope it works now.

Oh well. I can always transfer it to GIMP if I knew how to transfer a clipping layer/luminosity layer to a normal layer. Any ideas how?

Well, were ever you saved the actual SAI program it should have a name. The name of the oficially brought one (on my computer) is PaintTool SAI, though I am unsure of which version it is. According to what I've read on the internet is that one of the versions of SAI didn't support transparent backgrounds, so maybe try finding the official site and making sure your version is the most recent one?
I don't know the answer to your other question other then doing it by hand, sorry.

Hm...it's PaintTool SAI English Pack? O.O Also, what's the difference between 'SAI' and 'Easy Paint tool sai?' SAI has this lime paintbrush icon thing, and easy paint tool sai is a green square and a white play button?

I believe that is the fan-made version? I have that too (hasn't be bothered to delete it yet) from a while ago and it can't save PNG. files. I'm currently going around the internet to find the link the official version where you will be able to save it with a transparent background.
EDIT: This is the official site in English. You'll be able to download the official english version from here as a trial for around 31 days, then you'll have to buy the license (which is not expensive at all for an Art program such as this).

I found this FANTASTIC shading tut for cell and gradient shading, which is my new favorite way to do things X3
