I just went on a long and scary hunt filled with arguments and aggressive fans about this. The Warrior Cats wiki states that:

A female leader or deputy generally does not have kits either (although it is not explicitly forbidden, as Leafstar had kits), because looking after them would keep her away from her leader or deputy duties for six moons or more.

So I assume that yes, although it is uncommon, female leaders can have kits. It is however suggested that a temporary leader must be established (most likely the deputy) until the leader can resume her duties.

There is also no doubt that a female leader can have a mate.

PS. I Mistystar also had kits.
