XD I would imagine you need to bake them separately, else the cookie dough is likely to sink to the bottom of the cake batter, since it's heavier. Or by smothering the cake batter, a solid layer of cookie dough may not allow the cake to bake properly.

The only parts of the decorations that do not need to be edible are support structures. For example, you could use a toothpick to hold up the balloon. The supporting toothpick does not need to be edible, but the decoration itself (the balloon), does. Does that help?
