I organize mine by species as well, though I do have a handful of "theme" groups that I set up when I caught myself lowkey collecting a specific type/set of pets. I also have two Nursery groups: one for newborns and one for midstages. Those groups help me keep track of my growing pets each month. I have separate groups for my rares, also loosely organized by species, so when there's an event that could end up producing rare pets I tend to make a temporary group for those pets until they're assigned rarities. My unlocked (for-trade) groups are only organized by whether or not the pet is fully grown yet; the only concession to rarity is that there's a separate unlocked group for rares I have doubles of. The groups themselves have letter+number designations so that they're listed in order from most to least used. That way the groups I need to sort pets in and out of the most often are at the top of the list.
I do have one "event" group as well, which brings me to a question I've been mulling over: should I make a separate group for each summer event, or only for ones I've personally participated in? Right now my only summer event group is last summer's "Lost City."
