I dont know what exactly you did i9t looks like you took off all the pre-coloured bases or multiplyed them or something :S Or moved all the linearts around >.< You shouldnt need to change any settings.

Each pokemon has a colour layer of its own, example.

Vulpix Alpha.

You click that layer and hit Lock Alpha and it will only colour Vulpix.
