The way I did the shading for this pic is I started out with the base color and adjusted to be darker, then lowered the opacity level as needed (usually kept it at around 90). This was done on the same layer that I used to color with.

Another method that I generally use is to start out on a white base and play around with black/grey colors in different opacity levels then color it.
