This is my favourite Gravity Falls episode, not only because Stan has finally reached what he's waited 30 odd years for, but the kids' trust in him is ultimately tested.
This is when they're forced to come to realize that they don't know their grunkle as well as they might have thought, and they have to come face to face with the fact that he might not even be who he says he is. Dipper has always been wary and cautious of these sorts of things, and doesn't fully trust anyone except for his sister, so he wasn't hit on more of an emotional level as Mabel. Mabel puts full trust in people, and chooses to see the good in everyone, so when she found out that Stan was not only lying to them, but he was ultimately not who he said he was, that impacted Mabel on a large scale. And I think that's the part that hit Mabel the hardest; the fact that her grunkle, whom she put absolute trust in, had lied about who he was and what his intentions were.
I think when Mabel was faced with the choice to either trust her grunkle or follow Dipper, she wanted to believe Stan and she wanted to have trust in him, but she also didn't want to risk losing Dipper's trust in her. If she shut it down, Stan would be devastated, and probably disappointed in her, but if she didn't shut it down, she would risk losing her best friend's trust and faith. So when Mabel chose to trust her Grunkle, she risked every bit of trust and every bit of faith her brother had in her. She chose to trust that all the smiles and all the laughs from Stan weren't just all an act; she chose to go with her heart, and trust the man she had put her utmost trust and faith in, but at the same time, risk all of that with Dipper.
I think this is a turning point for Mabel's character, and we really get the see her development throughout the show at this point.
