Zephyr, Eclipse, and their brother 'Fissure' ( as I'm calling him ) all have a 'secret' 'base'
Secret as in, even if it were common knowledge, only the three could get in
The door is disguised, and is locked with a puzzle of sorts, then there's an encoded puzzle on an inner door.
Well evidently Dipper figured out how to get in.

And, yes, Zephyr and Eclipse do know Dipper and Mabel.
