Hmm... Are you using Lock Alpha? Sometimes Lock Alpha doesn't work though.

Hmm, I think I know why. I think you cant use lock alpha if you're colouring on the white. There should be a layer named colour or layer 2, go on that layer then select the colour you want and colour it in. Thats all I can think...
