The correct answer is Frecklewish. The "she" is Mapleshade.

Of the trees, mighty and tall,
I chose wrongly, my senses dull - Frecklewish thought that Mapleshade's kits were Birchface's. Maples and Birches are both types of trees, as well as an apple tree. Frecklewish is blind, and the second line is kind of mentioning how it isn't only her eyes that can't see.

Light twixt dark
Was what I wrongly thought - Frecklewish, once again, thought that Mapleshade's kits were Birchface's. Birch trees have light-colored bark while maple trees are darker.

Mixed together, together thee,
The true choice was revealed to me. - It was revealed that Mapleshade's actual mate was Appledusk.

But then the bearer of the fruit wilted she
No longer protected by the mighty oak tree - The bearer of the fruit is Appledusk, since apples as you know, are a type of fruit. Appledusk refuses to take in Mapleshade and sends her back. He then mates with Reedshine and pretty much ruins her life. When Mapleshade goes back to Thunderclan, the leader, Oakstar, banishes her, hence the mighty oak tree.

I like the way that you wrote that, nice riddle!

It was clear from the beginning that I was ambitious,
Looks can be deceiving,
I was accepted because of my skills,
The disease was not known of,
They were warned,
I attacked her,
I killed one of my group,
I do not agree with rules or authority,
I took over and had my spies help me,
They defeated my group after some difficulty,
I was defeated by him that day.
