Hello! The best way as far as I'm aware (and the way I do it) is to upload the lineart as a transparent cs image (delete/hide the background layer) and then download the file. Then you can open the file into FireAlpaca and have the lines there. You can do this for all of the layers and then just put them in the same mdp, set up the same as the Oekaki.
For instance, if i wanted this drawing, but just the dog:
I would delete the background layer, and leave the rest. Then upload that new drawing as a colour in. Then I can put the transparent version in the description, and save the file to my computer.
To make a drawing transparent you just need to alter the image URL. Change format=auto to format=png
So this:

The image
must not have a background to do this.
I recommend just hiding the layers you don't want and saving the edited drawing, instead of making multiple colour-ins. This just saves spamming the board. c:
