If you haven't watched that last episode yet, and you read the small text above...well...'spoilers'!

She was introduced in David Tennant's era, even before we had any idea who Amy Pond was, so I see no reason she couldn't continue afterwards, almost continuing her mother and father's legacy in some way. We know there will have to be a point when River meets the Doctor, not as a baby, but at a time when she's ready to begin adventuring and her life as River Song (rather than Melody), at which point we can possibly conclude this will be the last time the Doctor meets her from his timeline.
I think part of the reason they made baby Melody a ganger was to ensure they didn't have a baby on board the TARDIS, and if she is indeed the little girl who regenerated, it seems likely she will be 'picked up' and returned to Amy and Rory as a girl rather than a baby, unless the entire point of the second half is recovering her as a baby, in which case that could be how they negate the Doctor's death (if it was indeed River/Melody who shot him)
Either way, if Amy and/or Rory leave at the end of this season, and since I love them both I hope they carry on, I see no reason, especially given the nature of the Doctor and River's relationship (it seems obvious to me they have travelled together without Amy and Rory, especially if they've been engaging in romantic type things) that River could make appearances and indeed should, after Karen Gillan and Arthur Darvill leave the series. There's so much of her character that can still be explored (When did she learn to read and write both Galifreyan and Old High Galifreyan, when did she learn to pilot the TARDIS, e.t.c)
