Yes, Lugia is a bird...
The base construction of Lugia is very Avian. In fact, looking over the creature, Lugia looks like a strict cross between a seal and a swan. It has the stretching neck of a bird, the general body shape, and then wings-- granted, crafted into a strange Pokemon style-- while it is also very SLEEK, and has paws, which leads me to think of a seal (Seals may not have /paws/ but they do have flippers that sort of remind me of paws. The arms could also be related to that of a seal's flipper, COMBINED with a bird's wing to create the hand-like appendage that it has.
Pokemon aren't /completely/ their own creatures. They have base designs relative to animals, and other things and creatures. Sticking to the base design of a Pokemon will leave you to have an extremely closed, and very boring, point of view of them.
