you get them sometimes when you explore the mine

if you mean the little guys above, they come from the mine! they're given out randomly, meaning that sometimes you get a gemstone but you could also get one of these squirrels.

anyone know where the little mushroom deer is from?

you can get it from here for 1 crystal- though there is only a 1/7 chance of getting that out of 6 other outcomes :)

I've hit the banner limit. If the banner limit is raised will the little message at the bottom disappear?

Yes it will! Once the limit is raised the message will vanish and you can begun your hunt again!
