Right, the layer below your colour should be your lines. Grab the colour layer and draw it down to the layer below. Click lock alpha and the above layer, and colour black on it, and your lines'll come back! There may be a few xtra bits of colour out, so lock alpha your colour layer and colout the scribbles white, or use an eraser. (That's what I use)

You know the layer your lines are on? Well, click the lock alpha box and the layer. (Not at the smae time) Colour the lines with the colour you want your cat to be, I have picked brown. You then add a new layer. On that layer, you colour it with the same colour as the lines. It should look like this: (Above)
OH NOEZ! Quick soul, fix the lines!!!! Where are the eyes gone? Where? Where? WHERE?

Okay, okay, I'll explain in step 4!

Next, draw black lines with 1-3 sized pencil and add details. (mouth, fur etc.)

Short hair is the length of my example cats fur, though long haired cats are a bit like this:
